A new approach to RNA pseudoknot prediction

Abstract

We present in this paper an ab initio method, named Knot-Fold, for RNA pseudoknot prediction. Our method employs a majority agreement algorithm to predict a set of pseudoknot-free stems using an ensemble of RNA folding tools, and then predicts pseudoknots by utilizing a search technique with a pseudo-probability scoring scheme. Experimental results on PseudoBase data show that Knot-Fold achieves higher sensitivity than related methods.
